Putting more than one door next to each other within the editor causes some mesh clashing. Is there a way to stop this from happening?

Only way I can think of is using secret doors with pillars between them

Yeah, it's just not something they ever did in the game. You could have one be a door, the other a wall_grating

I guess I could, but I really liked the arch look and I wanted all the doors to be able to open at once and I don't believe wall gratings do that.

No, they don't open. In the original game they only time there were lots of doors that opened next to each other they were a row of secret doors that the goromorgs were behind. So you might be able to make a mod door that looks like a wall grate but works like a portcullis

For this to work you would need to remodel the archs yourselves. Or just use wall_gratings which can be placed side by side.
